First question, is unit paralleled to another unit of the grid?
What is the power factor when this is happening?
What kind of loads is the generator supplying?

If you are not running paralleled, or ever will ,then it should be ok to disable the reverse VAR protection. Your VFD likely has power factor correction on the input, and under low load conditions is causing a leading power factor. As long as the load is low and the leading power factor is not causing the voltage to rise, then there should be no problem.
Make sure you save the original settings before you make the changes so if you do ever parallel you can restore those settings.
Just because a protection element exists in the controller doesn't mean it has to be enabled.
